The Mega Core-X is a large Core-X with smaller Core-X' surrounding it. Before the battle it is seen downloading Galactic Federation data in a Data Room, thus turning the normal Core-X into the Varia armored Mega Core-X. During the battle, it can only ram Samus. To defeat it, Samus must use her Charge Beam. Charging it to the max and then firing at the Mega Core-X will greatly damage it. Firing a charged shot at the smaller Core-X will destroy them, causing a larger opening to the Mega Core-X. An interesting note: when seen absorbing the Varia Suit, It can be damaged, leading to an easier battle. to damage it, simply fire missiles, like it was a normal Core-X.
Once Samus has defeated the Mega Core-X, it will transform into a normal Core-X. Once Samus has defeated it, she will regain her Varia Suit.
